In Arabidopsis somatic embryogenesis (SE) induced by the synthetic auxin 2,4-dichlorophenoxyacetic acid (2,4-D), only a strictly defined concentration (5.0 micromolar) confers embryogenic competence, while lower concentrations direct shoot organogenesis and higher ones non-embryogenic callus. The source study showed that the SE-effective treatment specifically triggers stable hypermethylation of the promoters of the embryogenic master regulators LEC1, LEC2, BBM and WUS, whose hypermethylated fragments contain auxin-responsive (AuxRE) motifs, while leaving open which methylase/demethylase machinery executes these changes, how DNA methylation couples to TIR1/AFB-mediated chromatin regulation, whether AuxRE methylation modulates ARF transcription-factor binding, and which auxin-ethylene components control AGL15. Later work resolved the methylation machinery for LEC2-overexpression-induced reprogramming (LEC2-activated RNA-directed DNA methylation (RdDM) depositing CHH-context methylation through the DRM2 de novo methyltransferase, read by the SUVH/SDJ methyl-DNA reader complex and relayed by AT-hook motif AHL chromatin proteins to open chromatin), but the auxin-dosage-coupled mechanism in the hormone-induced system, including its TIR1/AFB and ARF-binding arms, remains open.
Background
Somatic embryogenesis (SE) - the induction of embryo-like structures from differentiated somatic cells in culture - is the most striking laboratory manifestation of plant cell totipotency and underpins clonal propagation and genetic transformation in many species. In the standard Arabidopsis thaliana model, immature zygotic embryo (IZE) explants cultured on medium containing the synthetic auxin 2,4-dichlorophenoxyacetic acid (2,4-D) re-enter an embryogenic program, but only within a strictly defined concentration window: 5.0 micromolar 2,4-D induces SE, lower levels direct shoot organogenesis, and higher levels produce non-embryogenic callus. Which molecular readout of auxin concentration distinguishes these developmental fates is a long-standing question of plant developmental biology.
The transition requires activation of a core transcription-factor (TF) network: LEAFY COTYLEDON1 (LEC1, homolog of the CCAAT-box-binding NF-YB subunit), LEAFY COTYLEDON2 (LEC2, a B3-domain TF), BABY BOOM (BBM, an AP2/ERF-family TF), WUSCHEL (WUS, a homeobox TF), and AGAMOUS-LIKE15 (AGL15, a MADS-domain TF) - collectively the SE-involved TF genes. Auxin is perceived by the TIR1/AFB family of F-box co-receptors, which promote degradation of Aux/IAA repressor proteins and thereby release AUXIN RESPONSE FACTORs (ARFs) to bind auxin-response cis-elements (AuxRE motifs) in target promoters. The epigenetic layer comprises DNA methylation in the CG, CHG and CHH sequence contexts (H denoting A, T or C), maintained by MET1 (CG) and CMT3 (CHG) and CMT2 (heterochromatic CHH), deposited de novo by the DRM2 methyltransferase through the RNA-directed DNA methylation (RdDM) pathway, and actively removed by 5-methylcytosine DNA glycosylases such as ROS1 and DME. Genome-wide cistrome data (O'Malley et al. 2016) indicate that a large fraction of plant TFs, including ARF5/MONOPTEROS, are sensitive to DNA methylation when binding their target sites.
Grzybkowska et al. (2018) showed that chemical demethylation (5-azacytidine) and mutations in DNA methylase genes impair the embryogenic response and misregulate SE-involved genes. Grzybkowska et al. (2020) then demonstrated, using methylated-DNA immunoprecipitation across a 2,4-D concentration series (0, 0.1, 5.0 and 20 micromolar), that the SE-effective 5.0 micromolar treatment produces stable hypermethylation of the promoter regions of LEC1, LEC2, BBM and WUS, with promoter methylation exceeding gene-body methylation being a characteristic feature of embryogenic culture, and with AuxRE motifs located in the hypermethylated promoter fragments; AGL15 lacks an AuxRE but carries an ethylene-responsive element whose methylation was modulated. Parallel work established the chromatin-accessibility layer: Wang et al. (2020) used ATAC-seq (an assay measuring open chromatin) to show that auxin-triggered accessibility dynamics underlie a hierarchical TF cascade during SE, and Hasegawa et al. (2018) showed that auxin decreases chromatin accessibility through the TIR1/AFB signaling pathway in proliferative cells. Most recently, Peng et al. (2025) demonstrated, in Arabidopsis SE induced by LEC2 overexpression rather than by hormone treatment, that LEC2 activates the RdDM pathway including DRM2; the resulting CHH hypermethylation at target promoters is read by a SUVH/SDJ complex (SU(VAR)3-9 homolog methyl-DNA readers together with their DNAJ-domain chaperone SDJ) that recruits AHL (AT-hook motif nuclear localized) chromatin-modifying proteins, increasing chromatin accessibility and activating totipotency regulators including LEC1, BBM, FUS3 (FUSCA3, another B3-domain embryonic transcription factor) and YUCCA auxin-biosynthesis genes.
What remains unresolved is the dosage-coupled mechanism in the hormone-induced system itself. The source paper states that the specific enzymes that differentially methylate the SE-involved TF promoters remain to be identified; that the role of DNA methylation in TIR1/AFB-mediated chromatin regulation remains unclear; that whether auxin-controlled differential promoter methylation affects the binding of auxin-responsive regulatory proteins, including ARF5, requires experimental confirmation; and that the molecular components of the auxin-ethylene interactions controlling AGL15 expression during SE remain to be identified.
Problem Statement
Mechanistically explain the auxin dosage-developmental outcome map during somatic embryogenesis induction in Arabidopsis: identify the molecular chain by which the SE-effective 2,4-D concentration (5.0 micromolar), but not lower concentrations (which direct shoot organogenesis) or higher concentrations (which produce non-embryogenic callus), produces the differential hypermethylation of the LEC1, LEC2, BBM and WUS promoters and the associated transcriptional activation that confers embryogenic competence. A resolving answer must address all four of the following, for this auxin-induced system: (1) which DNA methylase and demethylase activities - and any reader/remodeler relay - execute the auxin-concentration-dependent promoter methylation changes of the SE-involved TF genes; (2) how this DNA-methylation arm is coupled to canonical TIR1/AFB auxin signaling, which independently decreases chromatin accessibility in proliferative cells; (3) whether methylation of the AuxRE motifs within the LEC1, LEC2, BBM and WUS promoters directly modulates the binding of ARF transcription factors (including ARF5/MONOPTEROS) and thereby the transcriptional readout of auxin; (4) which molecular components of the auxin-ethylene crosstalk control AGL15 expression through its ethylene-responsive promoter element during SE induction. All four components are required and are jointly parts of one objective - the dosage-outcome map; an answer addressing all four resolves the map for the Arabidopsis 2,4-D system at the level of the identified genes and cis-elements, and generality across other species is not required. Each component is to be addressed by a mechanistic account consistent with the cited literature and existing evidence; where a component awaits experimental confirmation, a testable hypothesis and its predictions suffice, and no new experimental work is required of the answer.
