A 2009 review by Hunniford, McCullough, Davies and Timson summarized Queen's University Belfast experiments showing that low-keV carbon ions (C+ and C2+, 1-6 keV) and sub-5-keV argon ions induce single-, double- and multiple double-strand breaks in dried plasmid DNA in vacuum, with damage depending on ion fluence, kinetic energy and charge state, and posed the still-unresolved problem of quantifying and understanding DNA damage by low-energy ions. Later work partially extended the ion-species map (helium, nitrogen, argon and carbon at 20 eV to 2 keV, establishing ion energy and fluence thresholds for direct double-strand breaks), compared ionized with neutralized beams, probed a C3+ beam by infrared spectroscopy, and built crossed-beam mass spectrometers that fragment mass-selected DNA building blocks and short oligonucleotides with keV ions in the gas phase. However, no systematic charge-state or potential-energy scaling across species exists at matched kinetic energy, the molecular mechanisms converting ion impact and charge neutralization into specific strand-break chemistries are not established for duplex DNA, and translation to hydrated, physiologically relevant conditions and to living cells remains unachieved. The problem asks for an integrated quantitative and mechanistic account of this damage channel, which is still neglected in ion-beam therapy treatment planning.
Background
Ion-beam radiotherapy exploits the Bragg peak, the sharp depth at which a stopping ion deposits most of its energy, to concentrate dose in tumours. Along an ion's track, the primary particle generates a cascade of secondary species, and by the end of the track these secondaries carry very little energy. A landmark experiment showed that even electrons far below DNA's ionization potential (3-20 eV) resonantly induce strand breaks, establishing that very-low-energy species, not just energetic radiation, are chemically dangerous to DNA. Whether low-energy ions behave similarly was addressed by two experimental lines: Lacombe, Le Sech and Esaulov irradiated dried plasmid DNA (pUC18, on gold, in vacuum) with Ar+ ions below 5 keV, and Hunniford, Timson, Davies and McCullough irradiated dried pBR322 plasmids with C+ and C2+ ions at 1-6 keV. Both observed single-strand breaks (SSBs, one covalent cut in the sugar-phosphate backbone, converting a supercoiled plasmid to the open-circle form on agarose gels), double-strand breaks (DSBs, cuts through both strands, producing full-length linear DNA) and multiple double-strand breaks (MDSBs, which shred the plasmid into short fragments). The measured damage depended on the number of incident ions per plasmid (saturating near a thousand ions per plasmid), on kinetic energy (which shifted the lesion mix toward more severe MDSBs without greatly changing the total damaged fraction), and on charge state: at the same 2 keV kinetic energy, doubly charged carbon ions produced about 31% of damage as MDSBs versus about 5% for singly charged ions. Since a higher charge state stores more potential energy (ionization energy released on neutralization), this points to charge-neutralization chemistry, not only kinetic-energy deposition, as a damage driver. All these experiments had to use DNA dried in vacuum, because low-keV ions penetrate only a few nanometres through matter and cannot traverse air or water. This is a serious limitation: in living tissue, water dominates radiation chemistry, producing reactive oxygen species that mediate so-called indirect damage, so the direct ion-impact effects measured dry may be enhanced, suppressed or outcompeted under hydration. The review closed by noting that all radiotherapies produce low-energy secondary ions as radiation passes through tissue, that their effects are neglected in treatment planning, and that more work is required to quantify and understand DNA damage by low-energy ions.
Problem Statement
Establish a quantitative and mechanistic account of DNA damage by low-energy ions (kinetic energies below roughly 1 keV per nucleon, <1 keV/Da, the defining criterion of the source review), such that beam parameters are connected to molecular lesions. Specifically, determine: (1) how strand-break yields and lesion-class distributions (SSB, DSB, multiple DSB) depend on ion species, kinetic energy, charge state and fluence - in particular whether species beyond carbon and argon, and ions more energetically stable in charged states (i.e. species that can sustain higher charge states), show similar dependencies, and how the potential (charge) energy contribution scales with species, requiring comparisons at matched kinetic energy; and (2) the molecular mechanisms by which ion impact and charge-neutralization events are converted into specific strand-break chemistries - which bonds break, through which intermediates, and with what sequence dependence - for example by irradiating sequence-defined short oligonucleotide targets and analyzing the fragments mass-spectrometrically, in the gas phase or upon desorption; other approaches are equally admissible. Parts (1) and (2) are jointly required for the account: neither the species-, energy-, charge- and fluence-dependence alone nor a strand-break mechanism alone resolves it. Because all ionizing radiotherapies produce low-energy secondary ions as radiation passes through tissue and their effects are neglected in treatment planning, the account must extend beyond dried DNA in vacuum to hydrated, physiologically relevant conditions and to living cells, where water-mediated radical production and indirect damage pathways operate, and must state how the dry-vacuum results would be modified there.
